In the world of Indiana Jones they turn mythology into reality. In the world of Indiana Jones The Ark of the Covenant which is supposed to be the final resting place of the Ten Commandments is real. In "Temple of Doom" voodoo mythology is real. The idea of turning someone into a zombie (in the similar way that was told in "Serpant of the Rainbow") exists, even though we are set in India and not Haiti. In "Last Crusade" the Holy Grail exists. Again, Christian mythology. From what it sounds like they are playing with Myan and/or Aztec mythology. Just because there will be mention that perhaps the Crystal Skull is extra-teresstial created. It doesn't necessarily mean there will be little grey men in the movie.
